The club is trying to increase numbers in their youth teams by starting with the younger age groups, if done right in 4 years' time they will have 9's through to 16's

Why limit JDL just to NPL/NL1 clubs? JDL is development league, and any club should be able to have JDL squads if they choose.
JDL kids pay for the senior players, that's the only reason these clubs...

My thoughts are that JDL should be capped at 1 team per club. Then open JDL up to Zone league clubs to field a team and have divisions with promotion/relegation.
